Will the consistent rain not affect the plant before that stage? I was thinking all the constant rain would basically overwater the plant.

You are doing it wrong. You are meant to plant the seeds with there white taproots/stalks facing down towards the bottom of the pot about half an inch below the surface in seperate pots. (although some people say plant with the taproots facing up) (JUST MAKE SURE YOU DONT BURY IT TOO DEEP, OR...
