i see, that could be a problem. you should add a floating silk screen above your water level. then you wouldnt need to cut all those valuable roots off
otherwise try adding a residual of 1-3ppm clorine, or just keeping your water moving.

can I ask does the haircut have any downside as to growth or nute def, I understand the reason why the haircut, and Im intrested if you have see any down side or other benefit for that matter.
 
I have not seen any adverse effect cutting the roots. They grow regardless, and I take my res completely away every two weeks and wash it out before refilling with fresh water and new nut solution. If I didn't cut the roots they would be laying on the concrete floor when I clean the res. I am pretty sure I am better off just trimming them.

Check out my journal in my signature, it really doesn't seem as though it has hurt the plants by cutting the roots every two weeks.
