I have 2 week sprouts in a bubbleponics, should I run the water pump or keep watering from the top?

Neither. You should take the pump out and adjust the bubbles you have to where the splash is wetting the sides of netpots. That way you are not wetting the stem and risking stem rot, and they are getting as much water as they need from underneath.
