i'd trash the clones and any seeds that you get from the buds are more than likely going to be hermie prone as well...
i guess you could grow the clones out separately like you think and find out which is causing the issues, and would be a good way to go so long as you have the room and time to do so i don't really see any issues doing so..

I always grow the clones out on ones that hermie, especially if there are any questions in my mind that I could have done something wrong. Now if space is an issue with you I might not take the chance but since I have all the space I care to have, I want to know if it is me or the plant.
The seeds you have, well there is that space issue again. I enjoy breeding so I'd throw them out and just get new seeds. Tight on money, long on time grow them out chances are in my experience they are going to hermie at some point in flower. Just my two cents though, good luck with your grow.
