It looks like you forgot to remove the old pot during transplanting, did you notice that? Is that lower leaf that’s brown and cupped actually holding water? Looks like that leaf is a goner.

What medium is in?
imo put that in coco or some decent soil it's a grower no doubt in my mind.

As for breaking a few roots I don't think it will matter in the slightest.

OP, You over watered them in Amend Organic Plus soil, which looks too hot for tiny seedlings, got a bug and perhaps treated them with something?, and were thinking of adding other ferts, then transplanted them into a bigger pot with maybe same soil, I assume you just cut the bottom off the solo cup and buried the cup which hurt the roots, and made duplicate threads.

Where to start?¿

I know someone who shakes his roots out before transplanting from 1 gallon to 5 gallon pots. Seems to be working fine for him lol. They'll be fine.
