I need some advice!

OK here I am again with a cpl of problems.. wondering if anyone has some ideas of what's wrong and what can be done to fix the problem.. You might first say its over watering but we just had 3 days of heavy rain. I had these 3 plants in one grow bed but decided probably not my best idea but I pulled them up and balled them up in some landscaping fabric, as u can see in one or two of the pics.. I also thought I might have a ph issue so I used some apple cider vinagar to adjust the ph down and think I went to far... so to fix it I flushed it some more and today I just added some lime to the soil to bring the ph back up and to put some cal\ mag into the soil. because I though that might help.

could any of this be pests of some kind? I haven't found any webs so don't think it would be mites, but I have pulled some ants off the plants here and there... HELP Please!~

The spotting appears to be a possible manganese deficiency if charts are right. But you have a complex problem with numerous possible results. Digging up, vinegar, lime etc. Maybe a real expert will happen along.

Do I just wait it out?

I can also tell you that the root zone looks very healthy nice white roots when I opened the bag to add the dolomite lime the ends of the root ball are exposed so I can see the roots. I bagged them to trying to provide the roots with as much air as possible.. and from what I can tell it seems to be working.

if I need to add more lime to raise the ph should I add the lime to the water or the soil?

I don't think those bags are a good long term solution. They need to be put into a ph balanced environment with only properly ph'd water applied (other than rainwater, which you have no control over).

My hunch is that those black spots aren't a deficiency. I think it's a clue that ph is irregular. I would also spray them with some Serenade or Daconil because those spots kind of look like fungus to me.

how can I be sure its a fungus issue?
