Can you kill the Beneficial Nematodes by mixing your soil? If they can survive mixing what happens if they end up in the bottom of the , will they die since they normally live in the top 6 inches of the soil?

nah You'll be fine, and you can always add in more nematodes and other microbes if you want by making a microbe tea and drenching the soil.
