Strange root growth

I'm wondering how big of an issue this will be down the road. The reason she's like this is my cat knocked over the solo cup the seed was germinating in, but it was still under soil. It must have been a day away from coming up on its own because it already had cotyledons. So I replanted it with them out of the soil. I do plan on topping and scrogging if it's worth keeping her going. The photos are 19 days from the great CATastrophe of 2015.

It's fine, just put a little more soil over it to block the stem from the light and it should start growing roots. No worries.
