you may have if the cups weren't full of roots yet but they will be ok, just watch the amount of water you give them. smaller amounts more frequently for a little while and they should take offI feel I transplanted a little too early.

Yes, run the lights at full strength, but raise them up a little at first so you dont shock the plants with the excess light at first. Then lower the lights a little closer to the canopy each day until you are at the optimum light level on the canopy.Currently running my lights at half strength(200w I believe) 20" above the tallest plant, should I now run them at full strength since they just went into flower? If so at what height?

I use the free Lux Light Meter app on my android phone, and measure between 30,000 and 40,000 at the surface of my canopy in flower. During veg I keep it between 25,000 and 35,000. Pay close attention for light stress on the plants as you make the transition.
If you use a similar app, its quite likely you will get different readings because the hardware on your phone from which the app gets the info it displays can vary between make/model of phone. I used another light that I was already used to its performance to baseline the app as a calibration of sorts. Thats how I figured out the values that I look for when using the app.

You want the plants to look perky, like they are reaching for the light.
Also, if you have a dark period, some plants relax the leaves down during the dark period, so don't think somethings wrong if you look at them during dark period, and the leaves look like hanging lower.
