I have these 1 gallon fabric pots I ordered should I place my germinated seeds in them or in a red solo cup and transplant later on?

Solo cup first. Transplant when they get better established with a few sets of leaves.

Be sure to put drainage holes in the cups.

Thanks I've seen people wrap the top with Saran wrap. Would I need to do this if the planted seed will be in my greenhouse?

I suppose it would help to hold in moisture on the soil and maybe keep some pests out. I've never done it, so I can't say it's good or not.
 
I wouldn't cover a germinated seed especially in a greenhouse where it might get hot. That plastic will hold the heat in and unless you're in a cold climate the plant won't like it.
