I bought this MUSHROOM Vented Humidity Dome FRUITING INCUBATING CHAMBER Kit Tray H DUTY [A] | eBay on ebay... Can I just take the cuttings in rockwool and put them on the bottom of this tray OR do I need the tray insert where the rockwool sits in... And where do I get it?

That, sir, is a very overpriced humidity dome. You can get something like that for a couple of dollars at a local garden store. As for your question, it is preferred to have a tray with slots for each cube because they need to stand upright. In a squeeze, you could make it work without a tray if you propped each clone up with something and made sure it wouldn't fall over.
Look into FloraFlex Incubator domes. They are also pricey compared to a local garden store but they are actually high quality, tough and hold a seal. They also sell their 40/40 cubes to go with the dome. They're great. Thats the combo I use for cloning and I get a 95%+ success rate.

Where do I get the tray with the slots for the rock wool to sit it?

Plenty of people clone in rock wool without the divider tray. If you are using the rock wool sheets that you break apart, just flip the cube upside down so the fat end is on the bottom or use the slightly bigger square cubes.
They won't fall over ?? ... Also thinking about putting the cuttings into a glass of water for about 1 day before so they don't wilt over, is this right, do people do that?
Literally an excellent grower, but I've had issues with cuttings rooting, getting this wierd brown gunk on them or whatever. I use the dewey mister hydro cloner..
Also I just leave the paper on the bigger cubes right?? What happens to the roots if you don't have the tray?? Do they get screwed up once they pop through the gro-dan plug?

You can buy seedling pots with 9, 6, or 4 holes designed to fit in those trays. Exactly the same one I use but I only paid $3 for the tray and $6 for the dome and it came with a flat of the 9-hole pots like the one below.
I just start my clones or seedlings in Screened ProMix HP. Can put a little bamboo skewer in beside your cuttings and tie it with a twist tie to hold them up if you need to.

Can do that but once in wet medium it will soak up water thru the stem just fine. I get cuttings from a buddy in the city and they've sat in a plastic bag in the fridge for a few days sometimes before I get around to sticking them in media. Trim back some leaves if there are lots to reduce moisture loss. Use lower light levels so it's not putting energy into vegging when you want it to grow roots. I dip in gel then powder when I clone and always get 100%. No heat mat and 70F is warm enough and lowers chances of damping off.

Think I'm just buying the insert, buy yeah I seen that and forgot about it.... How long can the roots get out of the rock wool cube before the light harms them?? Also I read to dip the rock wool cubes in a water cloning solution for clones to bring the ppm up to maybe 300 and to ph down the cubes to around 5.8, is this correct??

I personally don't even ph my rockwool half the time. I usually just pre-soak the cubes in RO water. The vermiculite layer just helps to keep the cubes at the right moisture level. If you do it right you don't even need a dome. I usually throw my cuts in a cup of water for a day before going into cubes. I tend to prefer a bubble cloner however, but I use both methods.
I use the dewy mister and I was getting this brown watery substance on my cuttings and I would have to wipe it off with a cue tip... I got a virus in my grow room or something and had to start over. Everything was perfect for 8 years before this.... In you're bubble cloner do the lowest part of you're cutting sit in the water or just above the water?
I think I'm just gonna get the smart tray insert and cut it down so it fits in my humidity dome.... This new round of plants I did after the virus when I had to start over I only got a 50% cutting survival rate. My cuttings flowers would turn slightly yellow... Just trying new ways of doing cuttings.
