We've got roughly the same water, where you from mate?
Montreal suburbs, Quebec, Canada. The city water is pretty good over here and we don't use chloramine in the province yet (thank God!). Water is a public commodity here. We don't have water companies and we pay our water through municipal taxation (if you live in the urban areas).

It's two and a half weeks and my plant is really light green, the leaves have straightened out so I think it liked it's bigger home but now I have these yellow spots and it almost seems like somethings been eating it

I'm going to take a wild guess, and say you have been foliar feeding. Water on the leaves can sometimes reflect the light and burn parts of the leaves. Either that, or you have pests, most likely gnats.

I noticed it happened during their dark period, do bugs come out when it's dark?
It doesn't make a difference, just let your soil really dry out. I noticed with my plants them seem to grow stronger whenever I let them dry out. You want the soil to be crumbly when you stick your finger in. Try not to overwater. & Don't spray your plants.

Okay! I haven't started feeding them yet, only RO water! But have been spraying them so I'll stop that. But what to you guys think that's making my plant a lime green color

Green, lime green. Any shade of green shows it's healthy. Just leave it be. If it turns yellow I'd be concerned. But it looks fine.

Soil naturally adjusts the PH,, you should not have to adjust the ph of your soil,, now you may want to adjust the ph of the water your pouring on the soil,,, here is a chart for growing in SOIL,,,,, hydro is differant,, hope this helps
Also most soils will feed your little plant for up to 4 weeks,,, adding nutes at this young age will surely push you into toxicity or lock outs
