I started germing in a glass of water, then I moved it to the paper towel. Now the root is going backwards??? Should I worry about this? What should I do? straighten it when I plant it?

No problem, I usually leave mine in my wet papertowel inside a sealed baggy to keep moisture in and let grow in darkness for two days and then plant it with the top as close to the surface as possible to help with stretching.

Ahh the baggy is a good idea! Ill put my paper towel in one now, thanks! When you plant it do you keep the lights off for a few days also or do you turn them on?

Unless you literally are germinating dozens of seeds just put them in soil or rockwool and let them sprout/pop out that way. You have a far less likelihood of killing it. They are extremely fragile at that stage.
