It shouldn't, the plant should also sen routs out along the entire length of the undergound stem. You only have to worry about getting the soil level right with trees, shrubs, and sub-shrubs, and mabye some succulents. However herbaecous plants that root easily can benifit in the long run if you burry them deeper when you tranplant them.Actually I beg to differ. I dont know if burying your plants up their stalk is such a good idea. I believe the base of the stem is also part of the respiratory system of the plant. I seem to remember from transplanting experience that thickly covering the top of the root ball will shock and possibly choke your plant out.
You can shorten the internode length eiher by increasing light insensity or by application of some growth regulators.
