red/purple stems and stunted growth.... sounds like stress?
check the obvious ones first, pH, over/under feeding and maby a less obvious one light stress. increasing/decreasing the lights irregularly
are you using timers?? even 10/15 mins either side of the time there meant to go on/off can have a dramatic affect... a friend of mine doesnt use timers because he doses't trust them for some reason and often lets it run over or under time....the stems are red...he doesn't see it because he thinks red stems are normal but he refuses to listen...sorry just a short rant

"If you have ruled out the possibilities of genetics and the seedlings adjustments to life, you should begin looking for a nutrient deficiency. Purple stems are commonly caused by a Phosphorous (P) or Magnesium deficiency, if there is a P deficiency you may also notice symptoms such as brittle leaves or greyish spots."

My bet is a Phosphorous deficiency. Good luck.
