The only real way to protect from it is to refuse all connections
Although, the webserver should be setup to stop high frequency connections from the same endpoint, that should help mitigate the effect.

The problem is that most DDoS attacks exploit the underlying TCP handshake protocol so there is no "active connection" to refuse.That's the brute force way of controlling DoS attacks.

And so in its basic form, you are right, DoS attack connections at some point would begin to be refused.
