I believe this phenomena was covered back in the early months of this thread by Nugbuckets. I will dig around and see if I can find what his solution was and re-post it.Right.
So, if one starts from seed, and uses a not-too-high node to
start the manifold, then there should be only opposite branches
and a perfectly balanced manifold.
If one starts from clones, that are making alternating branches, then
the clone is grown out until it really gets re-Vegging and making opposite
branches again.
I have not successfully Re-Vegged anything yet though.

...here are a few random shots of main-lining clones.......i don't have much time these days to write, but thought these may be of help until things settle down a bit...(working dep and sun grows together).....if you have any specific questions, please ask, and i will do my best to answer.....
.......with clones, you have to look at it this way....in an asymetrical trunk, the leader will be dominant over any of the node growth below it......so it is just a matter of swaying the dominance away from the main until one of the chosen lower leaders catches up to it in vigor and stem diameter.......and that is done with a pretty radical pinch/bend/bond of the main....look at all bonding, pinching, and pruning as a form of supression, and use that to your advantage.........be well, nugs

I was only trying to gauge and confirm the consensus.If you have alternate nodes that are not symmetrical (clone).. You pinch the taller branch almost like super cropping. That branches growth slows as the shorter branch doesn't and it's able to catch up so they are even. If you know super cropping and lst method. If you are doing Main lining (read nugs how to at the beginning) Its common sense. Not to sound like a dick. But c'mon now.

Here are a couple of pics of Q1 and Q2 getting a bath. They went an extra day between watering and man do they show it.
going to put them in the cabinet this weekend and switch to 12/12.
