Tiny black spots problem, help. Pics! HELP!

Hi. Im growing some plants outdoors. Some of my trees are getting unhealthy and theyre starting to get these tiny black/purple spots on them and it's spreading pretty fast. My healthy trees don't have any of it tho. Any idea what this is?
I recently found out that my soil has been infested with fungus gnats so I'm trying to fix that right now. I've seen alot of ants passing by tree by tree lately too. The weather here gets to as high as 100 degrees (I'm in Cali). I'm pretty sure it's not heat stress and it's not nut burn.

Maybe others looking at it are like me, don't know what it is and hopefully it's not a problem just some purpling.
 
Do all the leaves look normal like in the picture?
What else is wrong besides the spots on the stems?
 
maybe it caused by Calcium deficiency

those spots on the leaf stems are just the plant maturing. possibly first signs of being a bit light in P. You will notice the stems going purple. Sometimes it is genetic. Yesterday I found a bag seed plant with purple main veins and purple calyxes, it is just a little runt due to being a control in an experiment. Will try to clone it, it smells very fruity.
 
If it started at the leaves and moved to the stems, then maybe a deficiency.
But since the leaves in the pics look normal, I'm leaning towards genetics.
It's rare to get PH spotting in soil, though not impossible.
 
Do all the leaves look normal like in the picture?
What else is wrong besides the spots on the stems?

It starts getting rusty from the middle of the leaf. Here is another photo from a different strain. It's starting to happen to all my trees.

I'm only using well water and the last time I checked the ph, it was around 7.0. It starts from the stems to the leaves, the leaves then gets rusty in the middle and spreads outwards.
 
When I zoom in on the stems it does not seem to be the pattern of normal stem coloring (genetic). I could be wrong. Sorry to say I have never had this issue so I'm curious what it is but can't be very helpful to you. I'm thinking it looks fungal in nature but just guessing.
 
Here are some photos of my buds that are starting to brown. &some photos of the leaves from my GSC and my DQ. Whichever stems starts to have the spots, the leaves start looking like this.

de and sm90 definatly take care of gnats dont think they are your problem though, your vegitation looks chewed

Hmmm. I've been spraying fungicide3 along with malathion and sevin.. I see grasshoppers from time to time. Whiteflies I definitely see often. Moths, I see a couple. Could it be russet mites?
 
More likley spider mites. If i remember right russet mites make the leaves cup kind if like heat stress.
