Also another very important thing. Never start Seedlings in huge pots like that at first. Go get a 12 pack of party cups.

This is exactly whats happening... Your soil mix is nice and fluffy. Thus after every watering, gradually it sinks(physics). And the bare week root/stem shows.. simple solution.. cover soil to the top, just below the leaves.
