depending how much is burnt I would remove them, but with mine I usually cut off the burnt portions, it will be easier for your plant to recover from the cut than the burn.

you can bury the stem until where the growth starts, it will make better support for your plant and after about a month all stem that is underground should begin to root. which may help to compensate for lost growth...

I would recommend phosphorous but you may be using enough already...I would make a new grow area, I wouldn't suggest topping...pics may help others to give you better input.
