Can a plant in flower for 3 weeks still be cloned?

You can yes.
The clone will need to be switched back to vegetative light cycle though.
It causes alot of stress to the plant and rooting can take up to 3 times longer
than if you took the cutting from a plant not in the flowering stage.

Yea it just takes longer. ALso make sure to cut away the nugagge because that ends up rotting away and its cleaner and safer to just snip it rather than let it do that.
