What kind of soil are you using? It looks like it is very dense from the pics. I would transplant them into a lighter soil.

The best thing to use to cut the holes is called a Hole Saw. They sell them at practically any hardware store and I would look for a 1- 7/8 if you can find one and then use 2" net pots and 2" neoprene inserts. I have a DIY 12 site 5 gallon bucket cloner too and it works great.

Yeah that plant looks str8 up light deprived to me. Maybe lots of problems as you said but time (which obviously you have with 15 weeks) and a good source of light can correct many things. If you can't get any good seeds then I would think about condensing the grow room and tightening it up...

What kind of plants? Vegging for that long sounds like a Sativa dominant plant and those will take anywhere from 10-14 weeks to fully mature.
