Sure, you can take clones from them as soon as there is enough material to clone. I would worry more about why it's taking more than 3 weeks to clone. The conditions must be way less than ideal.

Yes, you can bury them deeper. I generally bury them so the first set of leaves are just above the soil line. To avoid stretching, make sure they are close enough to the light/ have enough light.

I just finished me first grow with my ebb n gro buckets. I don't see how you could do much better, especially growing big plants.

When I was growing in soil, I had a lot of trouble with gnats. I saw a post on here, about using a layer of sand on top of the soil, and I tried it. It was 100% effective. Besides being easy, it was cheap, and used no pesticides. A $3 bag of sand covers a lot of pots.
