In all honesty, it doesn't look that bad to me and I don't think you'll have too many problems. As for the cause, it's hard to say when the symptoms are so slight. Most likely it's due to the slight alkali soil, but again, not too big of a problem.

Did you keep them covered with that cup? If so, that's the reason why. Too much humidity for too long.
